I have a Thorns LS in my territory, and some lost souls in some sites. I play ANB. The sites are not protected from shuffle, so they are shuffled. Do the lost souls in them follow? Lost souls don't follow sites to the discard or to opposing territories, so I was thinking that they didn't follow them to deck either, but I'm not sure what or where the exact rule is for this, so I'm just making sure.

No, souls don't follow Sites under normal conditions unless a special ability says otherwise. In this case they still would not because of the protection.

Are you saying that the lost souls that were in sites would NOT be shuffled back in, because it seems to me that they would, based on the timing.
1) Thorns lost soul is in play OUT OF A SITE, as are occupied sites.
2) Someone plays A New Beginning. At this exact moment you check and see what CAN be shuffled. ANB doesn't specify the order. Why couldn't I say that the lost souls in the sites are shuffled, and then the sites follow them to the decks?
3) It seems to me that ANB doesn't require two checks, like a) First shuffle everything you can exacept lost souls, then b) check to see if the remaining lost souls are prevented from being shuffled.
But I could be totally wrong. Just my thoughts at the moment.

There is no order in ANB. Everything it shuffles is targeted at precisely the same time.
Why couldn't I say that the lost souls in the sites are shuffled, and then the sites follow them to the decks?
The Thorns LS protects all Lost Souls (including itself) from being shuffled. Including LS's in Sites.

My apologies. I was thinking of the special ability of the "Shuffler" lost soul, which specifies lost souls not held in sites. I incorrectly thought the "Thorns" lost soul did the same thing :( Thanks for setting me straight.

I was kind of wondering...if that were the case, then all Lost Souls and Sites would be shuffled.
