If I play second seal and band in all my heroes and all my opponent's evil characters what order do the special abilities activate in? I know for sure that I get to choose the order the heroes enter battle** and I would think my opponent would to get choose the order their ecs activate but then what? Do we take turns activating special abilities or do they just all happen at once?
** When I play ss are all my heroes technically in battle or are they simply in territory until I choose to band them in when I am choosing the order of activation.

I'm pretty sure you do not choose the order the characters enter battle, but rather the order their abilities activate in. They all enter battle at the same time, so any character ability that affects a character in battle can do so to a character who has been banded in by SS, even if they have not yet activated their ability.
As for order, I'm pretty sure you get to choose the order of activation as a whole; that is, you can choose to activate Gabriel, then Michael, then Haman, then Captain of the Host, if you really want.

I agree with the above. Since you're the one banding the characters in, you choose the order of activation.
