After a card like New Jerusalem or Ark of the Covenant is used twice and thus discarded, if you put another one down, does it get its two uses?
And if not, is it discarded as well, or does it simply stay in play? For New Jerusalem, for instance, can I play a second one and use it to hold a lost soul (if I don't want the lost soul shuffled via the Ezekiel 31:14 lost soul but have no other sites)?

You can use the New Jerusalem site just like any other site. So yes, putting a Lost Soul in it would protect it from the Lost Soul that shuffles. After the two uses, the cards are discarded. You are limited to 1 of these each per 50 cards.

A may be used twice isn't necessarily discarded, if it doesn't specifie it's not so like burial shroud you can use it to pay a price.

So does that mean if I use Ark of the Covenant twice, discard it, then draw another Ark of the Covenant (this happens too), I get to use that new Ark of the Covenant twice too?

I believe you are incorrect. Burial Shroud should be discarded.

by game rule used up arts get discarded and you can only use ark twice since it says twice per game. If it only said twice, then you could use another one.

^Correct. If, however, your first Ark was discarded before you got to use it twice, you could use your other Ark for the remaining uses, up to the 2 maximum.
EDIT: Related question: Do the uses count per controller or per owner? For example, if I get my opponent's Burial Shroud (via Thievery of Judas, for example), can I use it if I've already used my own Shroud twice?

I would think they count per controller. Burial Shroud's the wrong example, though - it's not limited to 2 per game.

Bad example, I admit it. Substitute Ark or 30 for it. You don't need to say it 3 times, though *glares at Warrior and Rawr*

Yes you can. Burial Shroud simply says "may be used twice," there is no "per game" restriction.

No because the one artifact wasn't used twice. It was two different ones. So it stays.

I thought that game rule was for arts only. If that is the case doubt should be discarded too but that stays in territory after it's used.

That's because doubt never specifies a number of uses. It just specifies how long it is an evil character, then it reverts back to being a dominant that chills in your territory.

So if sites are supposed to be discarded by game rule, was is it that only Promised Land has on there to discard? If it was a game rule, it wouldn't be needed on there or they'd put it on all of the sites with limited use like that...I'm just trying to understand.

Apparently the rule doesn't apply to sites, as someone corrected me in a different thread. Presumably, Promised Land is the only site that discards itself after the uses are used up.
