How do these meek flip cards work?

Do you pick which way they go up when putting them in play?

Yes you pick. Some of the cards say convert. This means that you flip them to meek when you go into battle and activate their ability.

Even the ones that convert can be initially played as meek, but it's usually worth it to get the benefit that needs the convert first.

Are the convert to meek abilities and any effects paired with them essentially CBI since the mature side of the character is technical not in play after the conversion is complete and the meek side is the last good card played?

Mostly. Noah's prevent is ongoing and was activated on a card played in the current battle, so it can be interrupted by an "interrupt the battle" ability, but everything else is essentially CBI, I think.
