I make a RA, opp has Pharoah's Throne Room in play and blocks with an Egyptian. I win by the numbers, but the Egyptian is prevented from discard. Do I still win the soul?

Throne room only protects from discard in territory. In battle != in territory

PTR only protects in territory so it doesnt protect from discard while in battle.

To answer the spirit of your question, the only time the hero wins a rescue attempt with an evil character still in battle is if the hero is ignoring the EC. All other times that the EC remains in battle through resolution it is a successful block.

Currently there are no forts that protect characters from losing by the numbers and not being discarded.

No, but there are character abilities that do so (protection from "discard").
