Just clarifying, Cities cannot be targeted as though they are a Site or a Fortress until they have been played as such?

They can be targeted as either. A card that says "Search deck for a Site" can search for a City, as can a card that says "Play a Fortress from deck".

For further clarification, what you can't do is use a card that says "Take a City from deck" and use that to grab a regular Site or Fortress.

It isn't different. In the same way that you can't search for a site or fortress with a card that says "search deck for a city" you can't search your deck for an enhancement or artifact with an ability that says "search deck for a curse" or "search deck for a covenant". In addition to that similarity, covenants and curses can be targeted as either an artifact or enhancement while in the deck.

Follow up...If I have already played a City so that it is being used as a Site, can it only be targeted by cards that target Sites or can it still be targeted by cards that target Fortresses? I would assume it can always be targeted as a City.

It can only be targeted as the type it was played as, as well as by things specifically targeting cities. So if it was played as a site, you can't target it as a fortress. Similarly to how you can stop target covenants and curses as such, regardless if they are played at artifacts or enhancements
