Title: Can a reserve deck go against a non-reserve deck?

I know there is a bit of disadvantage to not having the reserve, but for decks that are not built for it, can they atleast "rule wise" go against reserve decks?  Or do they both have to have reserves?

Any legal deck can play against another legal deck of the same category. A reserve is not required for a legal deck so the answer to your question is yes.

Technically it could be argued that all decks have a reserve, it's just that the reserve can have 0 cards in it.

Correct--a player always has a Reserve even if there are zero cards in it.
