Does Golgotha negate Burning Incence if Altar of Incence is active?

Golgotha doesn't negate, it simply limits the targets of ignore abilities.

As per the current (though being reviewed) ruling of Golgotha, it would be able to be used to defend against a hero playing Burning Incense, even if the Altar is out.

Golgotha stops Burning Incense whether Altar of Incense is active or not.  Golgotha is not a negate which is why it works against a "cannot be negated" ignore ability.  As was previously stated, "cannot be ignored" limits what can be ignored in the same way protection from capture limits what you can capture.
