If I negate with Three Woes my opponent’s active artifact that’s on his art pile, and on his turn he deactivates that art and activates another on the same pile will that art be prevented by 3W since it’s on the same location or not since it’s not the same card that was originally targeted?

Woes targets cards, not locations. The new artifact will not be negated, and Woes will target nothing until your next upkeep phase.

Follow up question, though: If I use Woes on my opponent's artifact in their art pile, then on their turn they activate that artifact somewhere else (like a Temple) and activate a new one on the pile, is the first one still activated? Did de- and re-activating it clear Woes?

No it's still negated it never left play.

I was thinking the same but what made me think otherwise was a thread a while back where someone asked a similar question that if you deactivate and reactivate the same artifact (like Eternal Covenant) that it would still be negated, but that’s obviously the same card still. I got the two scenarios mixed up.

Activating an already active Artifact in a new location does not count as deactivating it and activating it again.

However, if I recall correctly, if you deactivate a Woes-ed Artifact during prep phase and then during battle use something like Meal in Emmaus (or Two Witnesses) to activate that Artifact (or Curse) then it would no longer be prevented by Woes.

To me this doesn’t make sense. If a face down artifact is still in play and the woes negates it for the whole round how is it not still negated. Definitely need some explanation on how this works if possible.

Because facedown cards/artifacts cannot be targeted by abilities that do not Target face-down cards. Since the three woes negated the artifact and the artifact was turned face down in one phase the three woes is no longer targeting it because its face down. So if another ability reactivate the artifact in a different phase three woes can't Target it again until you're next turn.

Face Down 

Face down cards are cards in territories, battle, and set-aside areas that are face down either due to an ability, or are inactive Artifacts in an Artifact pile. Face down cards have no numbers, brigade, titles, or identifiers while they are face down. The only known attribute of a face down card is the card type. Face down cards are only targetable by abilities that specify they can target face down cards or inactive Artifacts, or cards that can target any or all cards in a location. When a face down card enters battle, it is immediately flipped face up, unless otherwise specified by the ability that flipped it face down.

If this should help, basically, when the game "hides" information from a player, it is generally a good principal to treat that card as a new identity. This would work by putting it into your artifact pile, or even into a deck or hand. This should be done this way because, you may have more than one of those cards in the new zone (location).  There's no way to "prove" that the exact target is still the original, therefore treat as new.
