Can Simon the Zealot protect things from being shuffled into my deck by my opponents by something such as A New Beginning?
Simon : protect your hand and deck from opponents’ cards while this hero remains in play
ANB: all players shuffle all things...

He would protect your hand from being shuffled, but would not protect the deck from having other cards shuffled in. Protect stops cards from being targeted by cards or abilities, and a shuffle ability does not target the deck.

this might be stretching it a little but if Simon is shuffled first would the hand no longer be protected? or is everything shuffled at the same time with ANB (haven't read the errata recently).

All targets are chosen at the same time, including Simon and the player’s hand.
Interesting thing about ANB and a protected hand, you still get to draw 8 (up to the max 16).

this might be stretching it a little but if Simon is shuffled first would the hand no longer pr protected? or is everything shuffled at the same time with ANB (haven't read the errata recently).
IIRC, if a card is removed from play without its ability being negated, its ability remains active for the rest of the phase. So, since all of ANB's shuffling happens before the rescuing player starts a new turn, Simon's ability remains in effect during all of the shuffling.

Alright, let's dive in then. ANB's full ability:
ALL players shuffle ALL cards in the field of play, set-aside areas and their hands (except this one) back into their draw pile. Only cards in Land of Redemption and Discard piles remain. ALL players Draw 8 new cards. Holder may begin a new turn.
As noted by Gabe, all targets are chosen simultaneously. Since Simon is in play at that time, the hand is protected from being shuffled. Now, in response to The Guardian's statement:

There is a period between the shuffle and the draw. Simon is at that point out of play. I would thus conclude that he does protect the hand from ANB's shuffle, but does not protect the deck from ANB's draw.
