Do soul abilities complete before A New Beginning restarts the phase? Thank you

Those are triggered abilities that activate while the card is in play. So I would say no since they’ve been shuffled and are no longer in play.

I'm way in to how functional as good or evil a lot of the new cards can work including R&D to setup rescues over multiple turns

I’d have to look up cherubim but I know RBD is mandatory, I’m pretty sure it works until the end of the phase.
