If my opponent blocks with Abaddon and chooses to negate a good card( chamber of angels) what happens to the contents in the Chamber? Are they discarded since the the ability of the Chamber to hold anything is negated? Thank you and hope you had a blessed Christmas.

I am unfortunately not sure about that particular question. But you can also head over to our discord and ask in the rulings channel over there (normally very, very short reponse times there! :)).

Chamber plays to set aside, so Abaddon cant negate it.  Most all forts that hold hards now adays do so through an identifier, so that cant be negated

Right, forgot to check Abaddon's SA. But going from there: What about a card that negates such kind of forts, e.g. negating a Fort in Set Aside area if it is not specifying the hold condition via identifier (did not find an example for Chambers of Angels, but Judah, the Leader does so for evil or neutral ones)?

Also, Abaddon didn' t specify in play or not. Is the assumption that unless otherwise indicated on the SA,  the only cards affected are only cards in play?

Yes, most abilities default to "in play".

Holds is instant - it allows cards to enter and leave, but doesn't keep them there. So the contents are stuck in Chamber until they can be removed while it's not negated. So Abaddon negating something like Chamber only stops cards from entering, since the negate would have ended by the time they can leave.
