How are you supposed to play fishing boat to get the most out of it. I'm not totally understanding its ability

well it's good site access for disciples and great draw for disciples too works well with phil/bart and reassuring angel

But I can only put one in a turn and under deck one for me to draw one?

No, you can put all your disciples in on your turn. You underdeck one in your upkeep phase to either draw X (the number of disciples still in Fishing Boat) or give all your disciples site access for the turn.

Okay thanks in understanding now, is there ways to protect your disciples from underdecking or not just curious because I've never played this really before

If you don't underdeck, you can't draw (that's the "cost" for the benefit of drawing). Your main concern should be making sure you don't get Shipwrecked or wiped otherwise in set-aside...
