Let's say a card says set-aside your opponents EC for 2 rounds. Ok so your opponent sets his EC aside and adds two counters to him use'n RTS. When does the first counter get removed? When does the second get removed? And do you get your guy automatically after you remove the 2nd counter?

If you're using counters equal to the turns set-aside, you would get the card(s) back when you remove the last counter. Think of them like locks, once the final lock is removed you can access them again.
Set aside counts are updated during the prep phase of the card's owner, so the first counter would get removed during your opponent's next turn and the second during your opponent's turn after that.

Set aside counts are updated during the prep phase of the card's owner
To clarify, "card's owner" is referring to the individual card(s) set aside, not the card with the set aside ability. So, if you set my ECs aside with He is Risen, I would remove counters during my prep phase, not yours.
