How do you "protect" against an ability that negates all special abilities on sites? 
If something is protected from something else, even if that something else is trying to negate it, it's protected from that something else.

So are you saying that because Caesarea Philippi protects your NT sites from opponents' cards, that an opponent can't negate it because it is their card and CP is protected from it?  If this card was made, it would definitely negate CP, and it wouldn't need a "regardless of protection" clause.

Exactly.  Negates target abilities, not cards themselves.  The only way CP would be unaffected by Babel 2.0 would be if there was a card that made CP's ability CBN.

I made a revised Babylon site that negated all non-Babylonian sites recently, but ONLY IF it was holding a captured character.  That one was deemed OK by everyone because it had a specific condition that had to be met first.  I agree that without the condition the ability is just way too powerful.
