This lost soul states:
"When this card is put in your territory, you may search your discard pile for a site, put it in play, and place this card in your unoccupied site."
Question: Can you choose to only do part of the special ability? In other words, can you search your discard pile for a site and put it into play, but then choose NOT to put this soul in the site? (Or perhaps you could put this soul into a different site instead, assuming you have another unoccupied site available?)

When a card says "may" followed by several steps with an "and", the "may" applies to each action individually. You may search, you may put the searched site in play, and you may put the soul in it. For you to be required to do the entire sequence, it would read: "you may search your discard pile for a site to put it in play and place this card in your unoccupied site".
Also, you do indeed have the option of putting the soul in any unoccupied site you own and control.

In a similar vein, are we allowed to put lost souls into RAINBOW colored sites?
(I know that this does not protect them from rescue, but it could be beneficial for other reasons).

Yes, but other than the Site Guard soul there's not really a reason to do that.

Hand and Deck discard LSs also make decent options to put in a rainbow site.

You can get pretty brutal with the hand discard guy now that you can run multiple sites that will evict him themselves and you can imitate the site remover every turn.

How can you put a LS in a rainbow site? I thought those sites were only for use for a hero in battle? I guess it make sense since it's a site. Obviously I was taught wrong about rainbow sites.

There's no rule against it and you can put them in like any other Site. It's just not useful most of the time.

Just like how you can put single-color sites into battle for access, they all work either way. It's mostly just a matter of when their abilities are active.
