Can a dominant evil card target a Dominic good?
Or what the dominant is protecting?

Can you please provide an example? Your question is a little broad, and it can be interpreted several different ways based upon different scenarios.

I think the only Dom that can target other Doms in Three Woes, but Doms can't be negated.
Or what the dominant is protecting?
Doms do not get around protection. There are ways to grant Doms "regardless of protect abilities" - Rubble and Dust does it to itself. Protection does not stop negation, so Three Woes could negate a card protected by a Dom.

Is The Tabernacle with Glory of the Lord on it being discarded by Rubble and Dust or Shipwreck?

Do you have an actual scenario or are you just wondering how Rubble and Dust or Shipwreck would interact with The Tabernacle with Glory of the Lord on it?
In the case of Rubble and Dust it would discard The Tabernacle regardless of protect abilities which Glory of the Lord is and in the case of Shipwreck The Tabernacle would be protected from the ability and can't be discarded by it.

You have to place GoTL on The Tabernacle because it's not a may ability (Unless you happened to have Solomon's temple in play in which case you could place it on that)
Also why is rubble and dust More power then The Glory of the Lord?

Thematically because I dont feel like it was a needed card when the last 4 years of NAT was a Throne Deck.

Thematically speaking, the Glory of the Lord did in fact leave Solomon's Temple and it became rubble and dust.

Solomon's temple yes it did.
But the Tabernacle the bible does not say what happened to it.

If it's not still around, I'm pretty sure it is rubble and dust :)

Kor lol. yes its kind of what we do with old flags, thats what i Believe happened to the Tabernacle.
