Okay, so I have a probably easy question that I am just overlooking the answer, but what is the difference between Cities and Sites?

Cities are dual-alignment cards that are part site, part fortress. A city is declared as either a site or a fortress when it's played, so a card that targets a site can be used on a city that was played as a site.

Can it be switched to either at anytime or does it remain either a site or a fortress once you declares how you are playing it?

You choose one or the other when you play it, and it stays like that until it's removed from play.

Okay, sorry for another question about these, but if I play it as a site, does it function like the normal sites where I am able to place heroes, Lost souls etc if possible?

It acts as a site by game rule. Which means yes, you can use it to hold a soul.

Correct, except the PoC version has a special ability so it's limited to 1 per deck in T1.
