So I enter battle with a green prophet. His abilities are after battle discard a warrior class E.C. I have ends of the earth and also hidden treasures active. I put end of the earth into battle. What happens first? Ends of the earth? Or hidden treasures? Then my next question is my opponent has a capture ability enhancement that is a may as well. Does the hero get to go through all his abilities before the blocker?

Hidden Treasures triggers before you can add Ends of the Earth.

Once Hidden Treasures completes, you may add Ends of the Earth prior to your opponent blocking.

Then once Ends completes and your opponent blocks, the abilities on his character now complete.

Another question is at anytime can you shuffle a deck? Or is there a rule where only if an ability allows you to.

You can only shuffle a deck when an ability allows you to.

Also, any time an ability allowed for a search of the deck, the deck must be shuffled (unless the ability instructs that the deck not be shuffled such as the John promo).
