Confirming that Hannah’s soul protection also protects the souls from Sheol’s soul underdecking, even though Sheol is out of play (set-aside area)? In other words, is her soul protection contingent upon only protecting souls from evil cards that are only in play?

It does. With protection, the targets (the LS, in this case) default to those in play, but what they're protected from can be anywhere.
